Ok, I 'flanged' one of my tracks with Buster's autoflanger, but it made ALOT of the ground into water.
I loaded the track into the terraformer and none of that water is there and all the land appears to be above water?
Is there anyway that I can flange my track without adjusting the ground after, so that all the flanges and supports don't get out of wack?

Would loading the track into a pre 1.5 NL version, saving it and then 'flanging' it work?

i might have a solution, not a fix for the problem,

if you have water in your landscape, make them 3ds and then make the water texture in the NL-landscape menu the same as your terrain

or

after adding the flanges, highen the ground with 0.01 meters untill the water disappears, your flanges wont be in the perfect middle anymore, but they'll be fine

That second option might work.

There is no way I'm doing first one though. All of my supports would need to be redone :(

I've also had the same problem. I tried the second solution and it worked OK for me.

Awesome, it worked! I just raised the land by .001 and it didn't have any noticable effect on the flanges [:D]
